Why the external wall is different
An internal penetration is untidy. An external one is a path through the building envelope for water, air and vermin, into a cavity you cannot inspect.
How water uses it
Wind driven rain arrives horizontally. A gap around a pipe at that face lets water in above the flashing line, where nothing is designed to catch it.

Grading still required around the house. Water that is not led away from the wall spends longer at the base of it, which is where the penetrations near the ground are.
Timing
This is a handover item and it is a fair one, because sealing is genuinely one of the last trades. What is not fair is signing with it open.
